Die Flottille wurde am 27.09.1935 unter dem Namen U-Flottille WEDDIGEN aufgestellt. Nach dem 31.12.1939 wurden die bestehenden Flottillen zusammengelegt. Die 1. U-Flottille WEDDIGEN, die 3. U-Flottille LOHS und die 5. U-Flottille EMSMANN wurden zur 1. U-Flottille vereinigt.
